چکیده

Summary: The determination of annealing temperature is a critical step in PCR design. This parameter is typically derived from the melting temperature of the PCR primers, so for successful PCR work it is important to determine the melting temperature of primer accurately. We introduced several enhancements in the widely used primer design program Primer3. The improvements include a formula for calculating melting temperature and a salt correction formula. Also, the new version can take into account the effects of divalent cations, which are included in most PCR buffers. Another modification enables using lowercase masked template sequences for primer

Molecular diversity within and between Ajowan (Carum copticum L.) populations based on inter simple sequence repeat (ISSR) markers

Study of genetic relationships is a prerequisite for plant breeding activities as well as for conservation of genetic resources. In the present study, genetic diversity among and within 15 Iranian native Ajowan(Carum copticum L.) populations were determined using inter simple sequence repeat (ISSR) markers. Twelve selected primers produced 153 discernible bands, with 93 (60.78%) being ...

FastPCR Software for PCR Primer and Probe Design and Repeat Search

Reproducible and target-specific polymerase chain reaction (PCR) amplification relies on several interrelated factors of which primer design is central. Here, we describe new free bioinformatics software, the FastPCR which was developed, and continues to be updated, based on detailed experimental studies of PCR efficiency for the optimal design of primers and probe sequences and for repeat sear...

iCODEHOP: a new interactive program for designing COnsensus-DEgenerate Hybrid Oligonucleotide Primers from multiply aligned protein sequences

PCR amplification using COnsensus DEgenerate Hybrid Oligonucleotide Primers (CODEHOPs) has proven to be highly effective for identifying unknown pathogens and characterizing novel genes. We describe iCODEHOP; a new interactive web application that simplifies the process of designing and selecting CODEHOPs from multiply-aligned protein sequences. iCODEHOP intelligently guides the user through th...

design and evaluation PCR primer for type 1 tyrosinemia patient from yasuj

Tyrosinemia is a rare autosomal recessive genetic disease caused by fumarylacetoacetate hydrolase deficiency. 40 different mutation have been recognized related to Tyrosinemia that could be found in all extend of the gene with higher frequency from exon 8 to 14. Because of the size of FAH gene it's impossible to Sequence whole length of the gene by one round of sequencing reaction. Aim of this ...
